Here's what I do...
Clean them thoroughly. Remove any traces of rust that may have formed on the wheel face that contacts the rotor. Dry them thoroughly, "dress" the tires. Mark them so you know what position they were mounted. I even make an entry in my little note book for the car indicating when they were removed and what the mileage was at the time. This gives me accurate records for wear and balancing purposes. I keep them slightly elevated off the concrete floor in your garage or basement floor and lay them on their sides stacked up. I also cover the top wheel/tire which keeps most of the dust off all of them.
If you want to save yourself a little work and time when it's time to put them back on I would put a few extra pounds of air in them as they are likely to lose a few pounds while sitting for the season.
