Will the A4 16" 5 spoke clear a S4's brakes or have any other fitment problems?

No. It won't fit at all.
None of the OEM A4 wheels fit the S4. Only OEM 16" wheels that fit are the wheels from the A6 2.7T, and the European winter option wheel for the S4, which is (IIRC) a 16" x 6". No other Audi wheels in 16" fit. The width of the front brake caliper is the problem.
