There are two pipes that go over the intake manifold. One is the coolant pipe and should be removed. Two bolts that attach to the Coolant Temp sensor flange on back of the engine. The front side of this pipe goes to the radiator. The other pipe is the fuel rail. It is easily removed by first removing the fuel lines then two screws hold the rail to the intake/head. Once removed the fuel rail can be coaxed out using a little leverage evenly/carefully applied. I replaced my intake manifold gasket and all the o-rings on my fuel rail and had it back together in about 1 hour. And this still did not fix my rough idle issue. For the Crankcase Vent hoses, I bought 034 Motorsports replacement setup. Much simpler and won't dry out and break up due to heat exposure. Good Luck.

Why are you removing the manifold to do the crank vent hose? Thats way overkill. Just remove the throttle body, the brace, the coolant tank, and you can easily reach in the do everything.
