First of all, do NOT USE A JUNK YARD HEATER CORE! Get a new core, put it in the used HVAC box if you must.
Coolant does go into the heater core, which resides within the HVAC box.

im going to get a heater box form the junkyard i still have my old heater core. So i dont soundd stupid the heater core is the small rectangular box that connects to a brown connector correct?

The heater core is a small radiator, and it is located closest to the center of the car, far left in the HVAC box. It's the thing you removed the coolant lines from before you started.

Heater core is number 1 in this pic. Pete if you put a used heater core in that car I'll hunt you down and shoot you. Chances of making a new leak in another 14 year old heater core are way too high. And what are you saving? $20?

Yea, the new one will fit your heater box. Is your heater box and all it's little servos and flaps healthy? I dunno.
Make sure you clean out the old coolant real good. This is your only chance to avoid smelling anti-freeze for the next few weeks/months.
