The main survey only collects repairs going forward, so there's no way to really know how a car will affect the results. Maybe you've already fixed everything!
We've updated the results for the A6 to include owner experiences through September 30, 2009. In terms of repair trips per 100 cars per year:
2003: 216, very small sample size
2002: 143
2001: 196
2000: 159, very small sample size
The 2000 and 2002 are about average, while the others are worse than average. The results for the 2000 and 2003 are much less accurate than the others because of the size of the sample--these results are asterisked and only visible to members on the site itself.
A big thanks, once again, to JET, this forum, and everyone who has been helping. We'll have further updates in February and May. With more participants, we could provide more precise information and cover all model years.

437 A6 owners now signed up. A good start, but more are needed to provide precise results for all model years. Next update later this month.

OK, just added my 2000 A6 4.2L.
I hope the story below doesn't bring down the score. Sorry for the length.
Previous owner had the engine replaced last year at 119K. Not the engine's fault, but for some reason he thought it would run forever and not need another oil change after putting synthetic in it. Or so the indy who did this work informed me when I visited after tracking down the missing engine belly pan to his shop.
In addition to doing the TB and related work on the 70K replacement engine, TQ seal, an 02 sensor, a fog light, and driver's outer CV were replaced...even a 4-wheel alignment. The car was basically brought up to spec ($7500, I have the detailed invoice).
Then, about a month after all this work...the tranny started slipping. PO accused the indy of doing something which the indy denied. PO went to another indy who said either way it'll be about $3K to replace and in his opinion worth it since everything else was in great shape...and also because it was a rare example of an A6 (and I agree). Not only because of the V8, but the "arrest me" RED color with the vanilla/onyx interior makes it very unique IMO.
The PO wouldn't go for it and the car quickly became undriveable, and sat for over half a year while he stewed over what to do after having bought an A3. Neighborhood kid begged him not to sell to anyone else because he was going to get the cash and buy it himself...which dragged on for months. He finally put an ad up and I accidentally came across it while researching the value of 2000 A6 Avant to see if the extensive bodywork repairs would be worthwhile.
Grabbed it for $4K, had a different indy put a tranny in that I'd found and had a 2-yr parts AND LABOR warranty added. All tranny fluids were drained and replaced, and with a new battery this added $3200 to the $4K. Tires were only half worn at the most, but were LOUD AS HELL at every speed. So for $630 the crappy 255/40/17 Goodrich's were replaced with 245/45/17 Conti ExtremeContact DWS from Tirerack. Sooooo quiet now! Also able to go nearly anywhere I want in this D.C. blizzard too.
Cleared the Xenon error code with my VAGCOM a couple weeks ago and no codes since.
Drives as new and everything works!
Color me one happy camper!

2000 2.7T, 135K, APR chip for last 100K miles. 6spd rebuilt under warranty, lots of control arms, cv joints, front axle, not much since I passed 100k except the thermostat and the auxiliary water pump (about $1700). At 135K, ABS went out, but brakes still work.
Unfortunately, there is nothing else out there new from any car manufacturer that combines AWD, true manual transmission, great acceleration, and four doors with a fold down back seat.
I will keep it until it until it is no longer repairable, if that's possible.

We've updated the results for the A6 to include owner experiences through December 31, 2009. In terms of repair trips per 100 cars per year:
2004: 161
2003: 210
2002: 135
2001: 157
2000: 88
The 2000 is better than average (too good to be accurate) and the others are worse than average.
Decent sample sizes for the 2001 and 2002, small sample sizes for the others.
Thank you, once again, to JET, this forum, and everyone who has been helping. We'll have further updates in May and August. With more participants, we could provide more precise information and cover all model years.

2003 2.7T tip MTM stage 3 for the last 10K:
got it with 16K, now over 60K
engine oil leak - fixed under CPO warranty after long fight with AoA with help of Audi AG
aux pump - fixed under CPO warranty
brake switch - fixed under CPO warranty
CV boots - $300 at 40K
TB boot - $60 at 55K
tie rod ends - $240 at 50K - seemed like old ones were fine
currently: sporadic steering shake at 50-55K - nobody could diagnose cause yet and seems like rear wheel bearings feel bad.
Not counting brake changes, oil etc. - it's just maintenance.
I have strong impression that most dealers and many indy mechanics misdiagnose this cars problems either on purpose or due to lack of knowledge.

Recently enhanced the related repair history survey so that it can (optionally) be used as a personal car maintenance record for cars 2000 MY and newer.
As always, more participants would be helpful. Updated Car Reliability Survey results in May.
