Knocking noise on passenger engine bay

Default Knocking noise on passenger engine bay

Engine was flooded in a storm changed fluids and plugs now the car starts. It idles very smooth and revs smooth as well, however, there is a knocking noise on the passenger side of the engine bay. If I let it idle long enough, smoke (smells like burning rubber) will start to emit from the back of the engine on the passenger side. The sound did get less noisy the more I changed the oil (changed oil and filter 3 times because it was still coming out looking like a mocha latte). So is it possible a part not being lubricated? Or something more serious. Doubt if it's a bent valve, idles very smooth.
