Just changed from v3 to v5 APR M box software.....
I'm running K04's and APR v1 downpipes with resonated test pipes (to take care of that nasty rasp from the v1 downpipes!!!!). I finally updated the software from v3 91 and 100 octane to v5 93 and 100 octane. v3.3 would overboost and cause the car to go into limp mode, by the way...
After the car was up to temp with the new software, I started to get into more and more boost. There seems like less low-end grunt, but once boost comes on, it pulls like crazy. Maybe that's characteristic of the K04's. It's so much more lively than v3 91 octane. Actually, I pulled over once to make sure I wasn't in the race gas profile. Apparently, going from an old 91 program to then newest 93 program is quite a significant change! I'm quite satisfied. I seriously can't believe how much more power the car has now. And, it runs great with the K04's! I saw spikes to 18psi, then going right back down to about 15psi and holding all the way to redline.
I've only spent about 20 minutes on around-town streets with the new software, but everything was wonderful in that short period of time. Oh, no CEL running the Stage 1/2 software on a Stage 2+ car. Nice.

I know, man! :-) That's next. Not sure when, though.
I'll be in touch for guidance. ;-) I'll probably stick with APR's Stage 3, but might want to "optimize" a few things. What you told me about your injectors sounds worlds better than how the RS4 injectors sit in our cars. BLAH!

About intercoolers: Who makes a front mount intercooler that has two inlets at the bottom, vertical fins, and a single exit at the top that goes directly to the throttle body? Is that the DUH Engineering unit or somebody else's? I'm confused.......
