Search the forums, this car has immense potential, just depends on your budget, you can get away with stage II now for super cheap now with all the used parts available. But be warned this becomes a never ending venture.

You ought to at least budget for possible maintenance needs first. One of the worst case scenarios is for a turbocharger to fail, and seeing as how there are two it's more likely to happen. That would put the car down and be around $2,000 in parts plus whatever labor works out to for you for new K03's, if you can pull the engine and do it yourself you'd save a lot, otherwise figure another $2,000 in labor.
With the budget that you have for modifications getting a chipped ECU would be the most cost effective way to up the performance about 60 whp, you might find a used one for $300-$400. Of course that increases the chances of other parts failing. New diverter valves (~$100), and f-hose ($20) if equipped with one, and throttle body boot ($60) would be a minimum number of upgraded components to go with an aftermarket ECU tune. Staying with the stock exhaust is going to be a drag on the system, you could get a super cheap turboback setup ($600), and upgrading the intercoolers would be a good idea ($900).
If the S4 is your sole means of transportation I'd have around 5k set aside for unexpected major service, if you aren't dependent on it and you can get around to fixing things whenever then having $75 for a tow would be ok.
EDIT: This budget ought to be with throw away money.
