battery problems???

battery problems???
I posted earlier on how a jump start I performed on my dead battery has some how reduced my car to a sputtering paper weight:

Could all of this be happening simply b/c the battery isn't fully charged? It has enough charge to start, play stereo, turn on headlights, but the dome light dims at idle and gets brighter when I press the gas. Would a partially charged battery cause my engine to run like s***? Sorry, I'm kind of a nooB to electrical stuff on newer cars...as seen by the fact that I tried to jump start my A4 (damn, worked fine a few dozen times on my 1978 IH 4X4!!) I'm just praying that this ends up being a $40 problem instead of a $2,000 problem.

Thanks for the help (and criticism) 
I had my A4 towed to Ron Wood (VW Specialties) and he checked it out. As some of you stated, it was simply some fault codes that needed to be cleared as a result of the dead battery and jump start. I highly recommend Ron at VW Specialties, he was incredibly friendly and gave me a great deal.
Sorry again for souding like such a newbie, I'm used to fixing Carbs, not ECUs! =P
