help! engine misfire?

hi there audi world! I need help.. My 1997 a4 1.8t q has been randomly misfiring for no apparent reason. I used a vag-com to try and diagnose the problem but it's not telling me why the misfiring is occuring, simply that some or all of the cylinders misfired. It only last maybe 30 seconds (of misfiring) then it goes back to normal. It happens when I'm driving or even when I'm simply idling. I've checked the "spark controller" (the module on the air box) it seems to be working properly except that whenever I unplug the module and then re-plug it or move/bother it it seems to act up shortly afterwards but then it's perfectly fine after. The weird thing is the check engine light comes on when it misfires but if I turn the car off and wait for a little while when I start it up again the engine light goes off by itself! I'm not sure why this is happening, my only guess is that it is either the "spark controller module" or my ecu is the culprit. If any one has ever experienced this or has any suggestions please let me know!
(here's a little more background: I had to replace coil #2 because it cracked, then shortly after I changed it all of this misfiring started to happen.)
