I use it to keep registration and insurance papers so they are hidden - but easy to get to, and you know exactly where they are.
If you get pulled over just make sure you explain to the officer what you are doing so he does not worry what you are reaching under the seat for...

I can't believe that there have been so many responses to a box under the seat that you can put anything that will fit in it.
I can't imagine how big a thread would be regarding what you can put in a trunk.
