What vagcom tweaks would you recommend for a '13 a7 prestige?

I believe it does wink, but personally would t call it an issue, I quite like it. Unless you have all LED headlights in which case the LED DRLs turn into the indicators. Can't be 100% though as mine is a few months from being ordered yet.

Some dealers will do these for you and others may refuse to make any "non-authorized" changes. Keep in mind that subsequent MMI system updates done by the dealer may zero some changes back to default settings. That's one reason why many enthusiasts will bite the bullet and purchase their own Vag-Com cable from Ross-Tech. Also comes in handy to run scans to see if any faults are present before making service appointments.
The key is to only do documented mods and not experiment around with making changes when you don't know what you're doing.

adaptive brake light have the HMSL and brake lights blink upon emergency braking, with the led mod you'll notice that stock when you turn your parking or headlights on the LED strip will dim to i believe 9% stock, with the vagcom you can change this so the led strip does not dim when you turn your parking or headlights on, you can adjust brightness from anywhere up to 100
