What does a clunking from the trunk usually indicate?
I had a clunk in the trunk when I would take off and brake when I had my stock non-sport suspension, and now that I have my HR coilovers on I still have it. What does that usually mean? It only happens sometimes and it is never when I want someone to hear it. It sounds like it is from the right side, but I've heard it on the left a couple too. Should I just blow up my car and buy some walking shoes? =)
Oh yeah, I've checked to make sure the spare is bolted down and there is NOTHING loose or rolling around in the trunk. I keep it empty almost always anyway.

First thing...go over all the nuts and bolts to be sure all are tight.
There are any number of bolts that will allow a clunk if not fully tightened including the top and bottom shock bolts where the bolt must tightly capture the sleeve in the shock end to the tower or lower arm. Another is the nut holding the swaybar to the downlink (careful, this one can be stripped if over tightened). The 3 bolts attaching the strut tower to the frame can also be a problem because they have a sealer on them and can seem tight but not be.

You didn't pad the corpses well enough.
Especially the skulls, they hit the hard plastic trim and make a lot of noise.
I usually try a plastic sheet to trap the blood then a good wool blanket (like an army blanket) for the noise.
Nothing takes out the smell, tho.
Get them in the ground soon, and the clunks will go away, I promise.
I can't help with the demons, however.

It is when I stop and go, but I'm not squatting/diving enough to hit the bumpstops.
I always slow down way in advance so I don't bump back when I come to a complete stop. But when I finally stop I hear this little "clunk."
