ECU swap between years(6 speed)?

ECU swap between years(6 speed)?
I've searched and came up with different answers. All I want to know is can I use any 6 speed ECU with say my 00' S4(a box) as long as it is flashed to the correct box? I'm sure I'll change to a different MAF if I go stage 3 so that would be taken care of also during the flash.

Thanks, I did read about the cluster re-code, but just wanted to know for sure....
I also read that you can't mix a tip with a 6 speed, but nothing for sure. So as long as the MAF is correct for the application and the cluster is re-coded I can use any 6 speed ECU right? The ECU would be flashed for the stage 3 tune anyway so I guess the type of box is of no concern as long as it's not a TIP ecu.
