I removed it because I think the pump was filled to the brim with fluid, and I'm attempting the mod yes!

I have not done the mod and have no experience with the mod, so can't answer your question.

1. remove sai pump/brackets/hoses/combi valve
2. plug air box hole with something?
3. make or buy a block off plate for the hole in the engine
4. plug the vacuum line running to the combi valve.

I personally just make a block off plate from a sheet of steel I had laying around. Using the combi valve for a reference. Cut a piece that completely covered the hole on the combi valve, drilled holes for the bolts, apply some high temp RTV/gasket maker along with the gasket that was already on the combi valve and done! You'll still pull a code for insufficient flow, and hurt the environment just a little bit more but you'll never have to mess with that horrible system ever again.
