That would only be true if something was sucked into the turbo

causing it to take out the compressor wheel.

HKS intake. They said that it caused some tubes and vaccum lines to be loosened.. i almost flipped out cause i thought that was a bogus reason for not letting me take advantage of the warranty

hmm i'd ask them which specific hoses/vacuum lines were loose. Have them show it to you.

intake is pre turbo so unless the intake was allowing unfiltered air to enter into the compressor housing(which COULD damage the turbo), i think they're taking you for a ride.
