If they are water spots, they are probably on or into the clearcoat. If the clearcoat has been etched, the only way to remove the spot is polishing the clearcoat down. A common alternative is to polish and glaze which is a combination of rounding out the sharp edges to reduce their appearance and "filling" in minor defects. The glaze is not a permanent solution and will wash out unless protected by wax. The good news is glaze is pretty easy to do yourself followed by wax and it will also help hide a lot of the other little scratches a car picks up over time.
Personally, I wouldnt repaint unless it was my only option. Very few repaint jobs come close to the factory finish in terms of quality and durability.
