Are you using a serial port adaptor?
I'm using the Quatech adaptor that Ross-tech mentions. Every time I reboot, I need to go into the device driver, and select "Force X1" under advanced settings (it defaults to "Auto"). If I don't, the computer will not properly communicate with the car. Ross tech has more info in their FAQ on their website regarding this issue.

Yes. It worked fine before when my tranny was only in limp mode and my engine light was not on. Then I disconnected and cleaned the two switches in the front of the tranny, then recconected them and now I can't read any modules and my engine light is on.

I took it too a mechanic and he can't read it either. I had him replace the transmission presure switch ($410)that I had problems with but he can't even get in to clear the codes.
