smog problems

soo i took the car to get smogged today and it comes out to be that the computer doesnt communicate with the car and the cause is the stereo which hasnt worked for a month now any one has had this happened to them before and also if i put a after market stereo will it still give me the same problem?

Just unplug the stereo completely. It will work fine after that.
