What else could be causing my car to misfire and run rich?

I am guessing that you already checked for a boost leak
with your mods it could be many things. Boost leak may be the most common problem. Which MAF do you have - they were updated around your year. it could be the old one or a defective one. Another guess could be if your plugs are gapped way too much - but then again I am not sure that would produce black smoke...
Are you getting misfire DTCs? in which cyl(s)What is your primary O2 readings? If you do some datalogging with rpm, O2, MAF and other stuff you can get help troubleshooting it.

datalog O2, fuel injector ms, MAF g/s, timing, intake temp from 3000 to 6000 in 3rd gear...
or 2nd gear going steep uphill so it won't rise up to fast. Then a few of us may calculate what's going on. Do it part throttle (like 50% acceleration) and WOT - as those are two separate programs

plugs that are too cold for your setup.
they might misfire at idle... stoplights, stop
and go traffic, etc... and run too rich at
WOT. if you recently installed new plugs, take
em out and look for carbon deposits.
