"Secret Campaign" repairs?
Just looking at my recent service history for my 2001 2.7T on the papers from my 10K service in December, this is what I have recorded.
99AUZ LH - A6 QUATTRO LH RECALL [fuel level sensor recall].
03AUZB03110 - 10K MILES/16K KM SER
44AUZ - ALIGNMENT [which I had asked for]
68AUZ - INTERIOR EQUIPMENT [looking for my door buzz?]
What about these items?
13AUZ - ENG.CRNK SHAFT, PISTO
57AUZ - DOORS FRONT,CTR LOCK
BTW, I found out about a "secret" repair campaign on my 1977 Rabbit (valve guide seals) and sent a letter to VW Canada and they paid for my repair after the fact (out of warranty). My VW repair facility used to put stickers on the drivers door jamb for all completed "campaigns" and I compared it to some other cars :-).

x-files?
I haven't heard of these things, and I have a 2000 2.7T. Neither of the two things you mention have been replaced on my car.
Why don't you ask the dealer and find out what's up for us?
Could be your dealer is just padding the bill a little. They make money off in-warranty repairs, so sometimes they fix things they don't need to. On the good side, in generally keeps customers happy to keep their car in good working order as long as Audi is paying anyway.

I intend to inquire when I pick up my car today...
It's getting a free (for me) interim oil/filter change [they forgot to use my synthetic oil last time].
Car is also in the shop today to get a new steering wheel surround installed [due to paint peeling] and new driver's side rear ashtray (candy dish) [due to an empathetic buzz with certain techno music].

This is somewhat common...
I'm familiar with it from a couple of "goodwill" repairs on previous American made cars. If they have a common problem and you complain enough, the manufacturer will authorize the dealer to fix it for you. It's a hidden recall where they fix only the problem vehicles and they keep the customer happy. Much cheaper than a full recall. These are typically claims that are not safety related.
