Default Maybe a stupid question but

What exactly does a VAGCOM do?
what would it do to my '99 a6?
like what does it scan
what i mean is what practical application does it serve to make the cars better off?

Its an application that runs on a laptop that can communicate with the computer in your car. You can check your CEL codes, among other things. Do a search on VAGCOM in the forum or on google and you will get more information on it.

What is the CEL code?
What I just want to know is is it strictly for mechanical purposes? What I mean is is it something that a mechanic would use to determine the cause of particular problems your car has?

CEL = Check Engine Light.

VAG-COM can be use to read trouble codes and alter the programming of certain control modules in the car ei. Central Locking, Convenience Features, Headlight Running Mode etc.
