Another update on the blown TB...
Just heard back from the guys a little while ago. It looks like the damage was sustained to just one cylinder (I guess a valve cracked/shattered and did some pretty good damage inside the cylinder and to the piston). Now they're sending the one head (passenger side) off to a machine shop to see if they can repair it. *cross your fingers for me, guys!*
As for the previous question of how they indexed the engine with the belt already blown, apparently there are marks on all the necessary cranks, pulleys, cams, as well as on the block to indicate TDC. Then there is a special audi tool that locks components already in line in place while the others are rotated in properly. I guess that makes sense.

Make sure they have the special tools to do it right
I don't know your exact details, but did they take the tension off the timing belt to troubleshoot your previous problems? Or was the failure of the TB or tensioner just something that happened?

Tools required, look at A8CT's response above mine.

Fingers Seriously Crossed...
It looks like I narrowly escaped the same fate last week. Wasn't able to get my TB done until 98.6K, and the shop that did the job said the tensioner was on its way out, the t-belt was loose and the water pump was leaking. Plus my radiator had a crack in it. Got it done just in the nick of time. I hope you're able to get it sorted out.

Ooh, thanks for the heads up. They do a lot of Audi's and specialize in german cars, so I am hoping
they did what they were supposed to do. Last time i was in there, they did have a lot of specialty Audi tools, so at least that's somewhat reassuring.

Not 100% sure but I believe that the tool shown as #2 in Paul W's photos is a pin wrench used to hold the cam sprocket while loosening the bolt in front.
