Assuming you got the correct gearbox, what's wrong with your old Transmission control Unit?
You see, Audi's use an awful lot of integration between their major electrical components including nearly all Control Units. What this means is that when you introduce a "foreign" control unit such as the one for your 'new' transmission, it needs to be 'introduced' to the ECU. It's called Adaption and is achieved through some software called VCDS.
As your ECU already 'knows' your old TCU, you should use your old TCU if there's nothing wrong with it.

Interesting... Is it an AWD box? The BMW X5's and possibly Merc ML (and other "4matic" models) used the same gearbox back then and you may have one of them.
TozoM8 would be in a better position to answer this one, but if the TCU plugs or gearbox wiring is the same, there should be no reason you can't run that box.
