Default Not necessarily the TQ, but more precisely "under load" ..

You have a rough idle under load, not specifically "with the TQ".

Dirty idle control servo? Easy to clean.

The ECU changes the timing when you put it in D.

Default it is probably important to do a basic settings or readiness code

after doing the valve body etc to put everything back to stock.
The ECU and TCU both have interrelating signals regarding timing at gear change as well as other integrated functions that are learned.
Generating a readiness code will put everything back to stock and then all can be relearned.
