Default Clutch Problems

So far I have 1000km on my new engine/clutch and I am starting to have major problems with the clutch. There is a lound rattling/scraping noise when the clutch engages just before the pedal is at the top of the travel. You can feel the pedal shake badly. It feels like the pedal is banging against something metalic on the other end. Once engaged it is fine, though it does still make an occasional rattling at idle and under deceleration. With the clutch pedal to the floor, there are no strange sounds and it feels normal. Something is clearly broken, any ideas what? The clutch is a modified stock disk and pp with a welded stock flywheel.

I plan on opening it up tomorow afternoon to see what the problem is, but I am unsure which way will be faster? Drop the transmission or pull the engine? I don't have access to a lift so I am leaning more towards pulling the engine. I have done it before, and I can probably do it in 4-5 hours. Is it actually that much easier to pull the trans? I guess I won't get much skiing in this weekend.

I am fairly sure it isn't a new throwout bearing. I changed the throwout bearing when I did the clutch. Also, doesn't a failed throwout bearing only make noise with the clutch pressed in?

Default the symptom your describing

is that the pedal is pulsating this should indicate a bent finger on the presure plate, this is generally casued by drag race starts from every stop light

I was guessing that it was probably something wrong with the pressure plate, would a loose rivet on the clutch disk cause similar symptoms? I have babied this clutch so far as I am still breaking in the engine, I haven't done a single hard launch. I should have digital pictures of the damage by tomorrow night, we can see who guess the problem correctly!
