Aftermarket subwoofer messes with remote key? (sportback)

TL;DR
- key remote system is failing
- took car to dealer, 1 key replaced, still errors
- took car to dealer, told it was the sub, removed the sub and amps, still errors
- told it was the residual wiring, removed the wiring, still errors
- car is now completely returned to stock, Audi declines warranty citing that any modifications could potentially interfere with the key system

I originally installed a sub, and tapped the pigtail that plugs into the subwoofer.
I later added a DSP, and tapped the B&O amp plug for inputs and drove the speakers from those same stock wires. All using compatible pins, no cutting.
The amps sat in the front of the trunk where the jack/tools are.
I never touched any other wires.
Removing everything was easy: re-pin the B&O plug, remove the amps & sub, pull all the wiring, and install the stock subwoofer. I removed everything in the dealer parking lot, so the tech saw exactly what I did.
Case is closed. Audi has black-listed my car. I'm on my own for figuring this out.
My money is on the trunk sensor, which is exposed to the spare if you every have to use it, or the Convenience module, which has been documented to fail in multiple forums. I know where to look in VCDS, so I'm going to start diagnosing next week. Problem is, I still have to take the car to the dealer to get the keys re-registered.

Yes, legally, Audi can't deny the claim.
Yes, Audi will get away with it because I'd never win the litigation.
Yes, caveat emptor on any mods.
Install aftermarket stereo, any electrical system in the car is void.
Install shocks, your entire suspension and possibly drivetrain is void.
Install an exhaust, your engine is void because 'possibly'.
Get work done at an independent, warranty is void because "not Audi".
Soon you won't be able to install different brand tires because they're not authorized for your car.
My mistake was not returning everything completely to stock before taking it in.
