would i need to remove the engine to put new headers on?

Pretty sure you need to remove the engine to access turbos/headers.
Someone was able to get to the turbos just by dropping the engine a bit (but I still count that as removing since you have to detach the engine and raise the car up). Headers would probably be much tougher to get out/in without fully removing the engine.

Engine will need to come out completely, or at least down a considerable bit.
Problem is though, the studs for the manifold in the head sometimes will give you problems, and that'd be a real hoot to deal with if you somehow could get the manifolds off without dropping the engine. And the top bolts to the turbo can also get dam near welded in, and you'll need to be able to get all around it to get them loose.

Where would you fit them? Those 30v heads leave no room for headers . . .
as you would normally define them. Perhaps a custom higher-flow exhaust manifold, but headers would not appear to fit between those wide DOHC heads and the chassis.
Somebody please correct me if I'm wrong. However, I have never heard of any S4 owner or tuner installing either equal or unequal length headers. I cannot recall any A6 2.8 or 2.7T owner with 30v heads fit headers in the wider A6 chassis. I think the only "recent" Audi's that can fit headers are the 1.8t and 2.8l 12v.
