Sorry I don't have your answer, but I do have a question, would you be able to tell me the specs of your air filter, diameter, lenght, etc...

Don't mean to rain on this parade...
You are absolutely correct that you will have heating issues with this setup. I have yet to see a SINGLE dyno plot comparison that showed any torque benefits to the aftermarket intakes.
Yes, you can and should seal this off. The trick would be to find a high pressure spot to draw from. That is why the factory snorkel comes from the leading edge in the A4. Personally, I would go back to stock.

If you're looking for an air filter, go to the K&N website....

Thanks, I've been looking at the website already...
the two filters that would work for me are RX-4990 and RX-3900-1, I was trying to get a visual of sizes...one of the two mentioned are reversed tapered, is it something I should be concerned about? and also both have the new design of having an additional top filter. Is it better flow or just marketing strategy?

Reverse tapered?
Sounds like an inverted cone, where the small end is by the MAF.
The top filter can be nice, depending on the application. If you have the top right next to a wall, it's not going to help much. If you have the filter pointing forward, and the top is in the air stream, then it would definately help.
