Q5 3.0T Runs on three cylinders, but not six
My Q5 3.0T has been having misfires in cylinder 4, 5 & 6. Engine stalls quickly after starting. Mechanic said cylinder 6 has no compression, but did not looked into the cause. Now engine cover and coils in cylinder 4, 5 & 6 are removed. Surprisingly engine runs better than with all 6 cylinders intact. I have heard the 3.0T is a pretty tough engine, but didn't expect it to run better with 3 cylinders than 6. lol
Anyone has any idea on what might be causing the engine to misfires and stalls when running on 6 cylinders, but issue seems to be not as bad when running on only 3 cylinders?

Hard to say as you haven't given even the most basic information. What year is the 3.0T, how many miles, is it tuned, etc. You need to understand why you don't have compression before you go considering buying a new engine like you are asking about in another thread.
The 3.0T utilizes 2 banks that work together. If one of those banks is out of time or having issues (as evidenced by the fact that you get misfired on 4/5/6) then the engine won't run as well.
No one on a forum is going to be able to tell you what the answer is. You need to find out why you have no compression on 6.

I sent it to a different shop to look at it and get a second opinion. Just wondering if anyone has similar issues/symptoms that caused the engine to stall.

Thank you. Getting a second opinion seems like a good idea; it's way too early to be considering a replacement engine.
Your timing chain could be stretched on bank2. You can check with VCDS using Camshaft Adjustment Inlet Phase. Don't tell the second mechanic any information from the first mechanic and see if s/he finds no compression on 6. If that is the case they should leak it down to see why there is no compression. It is way too early to be considering a new engine, this could be a number of things. Even a bad head gasket can cause misfires on all cylinders on a head. Too many things to list without being able to physically see the car. Let us know what the second mechanic says and have a nice weekend.
