I was having a horrible roof rack whistling problem as well. I have an A4 Allroad with Yakima JetStream bars attached to my factory raised rails. At speeds above 40 MPH, the whistling was like a tea kettle. It was worst when I attached a Yakima FatCat ski rack to the JetStream bars and I isolated the noise to the front ski rack / JetStream bar.
After reading Techm8n's post, I realized I had my rubber strip, which sits in the channel on top of the JetStream bar, upside down. I installed it properly, which took some work pushing it down into the channel, and the whistling vanished. Thank you so much for this solution! I was going nuts trying different ski racks and other possible solutions.
