When i removed mine for a couple of days, my mid range throttle seemed smoother , but i hear more noise when shifting . Does the diverter valves work slower with out n249 and just have vacum hose directly to manifold?

I see no reason to bypass it. It's there for a reason.
All the 249 does is allow the ECU to open the DVs at will even when there is no vacuum at the manifold. It simply switches its source of "vac" between the manifold and the vacuum reservoir.
