Should I take out APR chip ecu before I see dealer?

Later this week I'm taking my car to dealer for seat rails, leaking washer bottle, and alignment.

Do I need to swap to my stock ECU even though I'm not seeing them for engine specific work?

Ummm yes. All that broken stuff could be attributed to your chip. ;-)
