S6 Damaged at First Service
So...
After waiting 24 days to get my S6 serviced and get the summer wheels on I get a call a few hours after dropping the car off.
Sorry Sir - but a cart full of tires that was outside the dealership got blown by the wind and hit your car.
8 days to fix - the dent is half and inch deep in the back right quarter panel - 3" x 5"
They say I won't notice the damage after they fix it.
Will it affect resale value? It's less than 90 days old with 10,000km on it.
What would you do?

Seriously though, yes, that will impact value if the damage is reported (or if they half-*** the repair and do an obvious respray).
A cart full of tires doesn't blow in the wind. Someone was negligent and didn't secure it and it rolled down a hill into your car.

I'm guessing you're not in the U.S.? For U.S. folks I always recommend touching base with AoA, they are very friendly and helpful (and helped me on 2 occasions). Outside of the U.S., I'm not sure if the local Audi rep's and if they offer case resolutions, etc.. but it's worth looking into.

Realistically, there's not much you CAN do. If they fix it, then that's really the only obligation they have. It likely will NOT show up on a CarFax because it won't involve insurance. That being said, hopefully they fix it perfectly and properly, and it likely won't affect resale.
If a keen auto repair specialist inspects the car in the future, they can almost always find ANY previous repair that requires body panel work. That in itself "could" diminish the value a small amount... how much? who knows.
Best thing you can do is be SUPER **** about the repair, make sure it looks identical to new and there's not a single defect that can be seen. That, or maybe do just that and take your car to a high-end body shop after the repair... tell them you're thinking of buying the car and want them to inspect for any signs of a previous repair! If they find it, then see if anything can be addressed as to the signs they noticed that it was repaired.

Take pictures of the damaged area. Document the entire repair and keep the file. If it cones up at the time you sell it you can show them the pics and the estimate. Reduces doubt and the unknown and if the repair was proper it shouldn't be too big an issue.
I did the same with a deer hit and when I sold my A8 the new buyer was very pleased to see how minor the damage was and a comprehensive list of the repairs performed.
