Default Running Lean after cold air intake install

I own a 2008 Audi a4 b7, about 30 miles after installing an afe cold air intake, my check engine light came on for engine running lean, I took everything apart and sprayed the mass air flow sensor with some maf cleaner and took off the afe foam gasket (heard that may cause some issue) put it all back together, and after another 40 miles or so, the check engine light came back on for the same running lean code. I'd like to keep my cold air intake installed, so does anyone know of any way to fix this problem without reverting to my stock intake? I'm planning in getting an Apr stage 1 tune done soon, does anyone know if that will by itself change the air to fuel ratio to fix this? Thanks.
