I'm trying to complete this as best as possible. I currently have a two-piece headlight setup on my 96 A4 2.8QM. There one bulb for Main Headlights (H7), One for Foglights (dunno what), and one for High beams.

To convert to One piece, I know I lose the foglight but what other wiring changes will occur?

If I want to do the independent foglight switch, is now the best time to do so?

Besides the fender mod, what other things do I keep in mind?

Default FL bulbs are H1. make sure your signal bulbs fit, mine didnt, just try it first

i had to cut one tab
you might need to make a new harness to connect to the headlight plugs. dont forget the touch-up paint

Default No other wiring will change.....

I just hooked up the high, low and groung to the 1 piece units. I'm doing a custom fog light mod using PIAAs and the facade of the 2K+ fog light housings. Thats another story (once I finish). When I wire the new fogs I'll be doing the independent upgrade, you don't have to do it when you do the one pieces because you don't have to touch anything other than the housings and light harness. Just be careful cutting the fender. Some people used high speed grinders, this gets the paint VERY hot and it even tends to burn/smoke. I used an air saw but I believe a jig saw w/a metal blade would work fine too. Initally I cut away too little material and had to go back and cut the rest. I took almost all the lip off. I just bought a cordless dremel (in antipation of my euro projector). There's a grinder for sale on Harbor Freight that's $19.99 right now.
