Okay, new engine offically broken in.. and here comes the next problem!
listen to this craziness...
So.. i've startedd to WOT the broken in engine now.. getting back to old times.. heres the problem im getting...
through 1st gear, my acceleration is perfect, redlines, then shifts to second around 30-35mph...
then comes second gear.. it revs fine wiht WOT all the way until about 5.4k.. where.. it kinda.. stalls.. its the weirdest feeling.. You can actually feel the car slow in acceleration.. it basically feels like something is slipping at 5.4k.. or it almost feels like there is a rev limiter at 5.4k.
Eventually, it gets to redline and shifts to 3rd gear, where, the problem disappears..
so.. this only happens in 2nd gear at 5.4k rpms.. and.. i can tell it REALLY slows my acceration, the old engine never did this. it must add at least a second to my 0-60 time. whats up with this ish

Coil packs/spark plugs. Maybe they installed the older version coil packs and your old spark plugs.
Joking aside, can you get your hands on a VAG-COM? Maybe it will read some faults that have not triggered the CEL yet. Maybe it is an ECU problem, have it checked by the dealer.
