nope. the latch isn't stuck upward (in the position it's supposed to be when the door is shut).
But when I try shutting the door, it just pops bounces into the semi-closed position.

Did you have to loosen the bolts holding the latch to the door when you replaced....
the window frame/regulator?
You can try to realign the striker, make sure it is adjusted vertically, so that it enters the latch correctly, and maybe move it out, away from the car center-line a little bit.
Other than that, the window frame is probably in need of adjustment, in the out direction, so the door latch is further in toward the striker, before the window frame hits the door seals.
The correct adjustment of the doors is a fussy, but critical job, and takes a clear understanding on how all the door components work together, and fit together in alignment. The Bentley manual has very specific info on this, and, there is a special tool (easily made,) for setting the window frame alignment in relation with the door and the door seals.

Didn't loosen those bolts, but the door frame is improperly aligned.
I realized it after I started this thread. I guess it's safe to say that's what's causing the door to not shut. I'm gonna just take it to the dealer and explain to them my situation and have them fix it. I know it's gonna be expensive (since I'm out of warranty), but since I can't seem to do it properly myself, i'll just dish out the cash. Thanks for your help, though. A Bentley manual is high on my to-buy list right now.

You can get 3 days online access to the ebahn web version of the manual for...
$20. That is an option to the full cost of the manual now.
If you want the window frame adjusted, instead of the dealer, I recommend a body shop that does a lot a late model Audi body repairs. A body shop will spend less time getting the job done right, for less money than the dealer. Try and locate an "Audi Certified Aluminum Body Repair" shop. Ask the dealership if they know of one in your area.
In my experience, I have found that the dealerships don't know how to adjust body components.<ul><li><a href="http://ebahn.bentleypublishers.com/AUDI/B/B6/Repair%20Manuals/BD02/AUDI-B6-BD02-57-001-08.html">Try this: For window frame adjustment. (prob won't work)</a></li></ul>
