Given a choice between...
Trading in the S4 for a used Boxster S and a used Passat wagon, or going for a new S6 Avant which would you choose and why?

I hope you're getting a HUGE discount on the used Boxster....
they are going CHEAP (relatively), at least in NorCal...up to $10k under MSRP for new ones...but anyway, that is a different story.
I guess, in a way, I had the same choice (although I never really thought about it) and chose the S6...but...
If you are in an area that you can really take advantage of a small, fun convertible (eg. SF Bay or similar area), then the used are favored somewhat.
If you like to shift for yourself while you're going fast in the twisties...used cars are favored.
If you like your everyday utilitarian vehicle to also be bad-*** fun with an excellent, spacious interior, the S6 is favored.
Passat/Boxster:
Good--
--fun convertible, very agile in the twisties
--6-speed in Boxster
--2 cars, in case you need an extra
--better gas mileage
--much of depreciation hit has already been taken (unless you're getting a steep price from the dealer)
--chicks may dig you in a Boxster
--
Bad--
--dime-a-dozen Passats (although, maybe a quarter-a-dozen for the wagon version)
--Passat interior is not so hot
--two cars to insure
--Passat is not very powerful, has a significantly smaller rear seat, and it's handling is loose with significant body roll, pitch, and dive (relatively)...essentially, a much less routinely satisfying vehicle than the S6
--they are both USED!
--chicks may think you are a lame old-man trying to look young, in a Boxster
S6 Avant:
Good--
--power...gobs and gobs of endless power
--handling...very S4-like...very flat, but feels even more nimble (to me)
--rarity (priceless)
--stealthiness
--incredibly smooth comfortable ride
--roominess
--storage/utilitarian-ness
--more luxurious
--"cheap" if you can get it near invoice
Bad--
--expensive
--not a convertible
--kinda big at times when you want a little tiny sports car
--not all chicks dig men in wagons
--sucks gas pretty hard (gas-guzzler tax pisses me off!)
Well, that's my impressions, in short...basically which one/ones give you a chubby?!

Finman missed one important point - warranty - what age is Boxster/Passat
maintanence costs on Porsche can be huge. S6 comes with 50k warranty, no out of pocket expenses for a while.

How used? If you can find both used vehicle within the 20-30kk miles range....
I would take the Porche and the Passat wagon. Reason; those two cars can satisfy most of you needs. Where a S6 you have to compromise a bit on both. While S6 has the speed and utility, its never really a sports car and never as cool as a Porche; while S6 is a wagon you would never really dare to mess up that beautiful interior so you probably will rent another car for the dirty jobs anyways.
But it could be a tough job finding a good condition Porche that is affordable. So actually it all depends on how much time you have to look around and how much money you have set aside for unexpected repairs outside the warranty and no free maintainance

none of the above. . .
I would keep the current S and trade it for the new S4 Avant in 18-24 months. Unless you need the room. The other option I would look at is an RS6. The third option I would consider is a new A4 1.8T and a Jetta wagon.
