Bose amp questions
...I had mentioned earlier that my amp got water on it, and when it shorted out, only the MMI intro screen would come on for a couple seconds and then turn off- no functionality...
after cleaning the motherboard thoroughly, MMI works fine when amp is hooked up, but stereo mute symbol stays on and no sound...I've tried everything and even paid $25 to have a professional electronics store clean it...still no difference...
before I fork out $$ for a new or used amp, does anyone know if there is anything I should be "reprogramming" or resetting after removing and re-installing the amp? I'd hate to buy a new one and find that I still have the same problem.

Default MMI mute problem
I had the same issue on our A6, where the mute function failed to to clear. This is something that may be started with the cell phone. All I had was the sound symbol with the line through it. I could not clear it. So, after reading through the forums, there was a solution. Try this before thinking of replacing the Boss amplifier. With the car off, go the the truck, left rear panel. When you open this area up, you will see three modules. The top one should be the Boss amplifier. You may have to remove three three screws that hold the amplifier in place. After this component is free, you can unplug the power connection. Be careful as to not damage the power plug. After a few minutes, allowing this module to power down, plug in the power connection and replace the Boss amplifier. Make sure the screws are in properly. After you you have successfully completed this, now start your vehicle. With a little hope, this should save you spending $1000.00+ by just resetting the power to the amplifier.
Good luck!

or this
It's essentially a "cold boot" of the MMI system, whereas the volume **** is a "warm boot."
The only way to hard reset the system, AFAIK, is to navigate the menus to "restore factory settings." But I don't know if even that wipes out your phone book, nav locations, radio memory, voice tags, BT pairings, etc.

Thanks guys,
I didn't know about the "reboot" - unfortunately it didn't work...
unplug/power down already happened when I took it apart, but I tried again for good measure...still no luck
the "sound" (lower right soft key) button also doesn't bring up the bass/treble etc menu so I assume it's blown. Damn

You can contact these guys in NJ. They repair car amps including the Bose Amp in your A6. Here is the link to their website: Audi A6 Bose Amplifier Repairs - Paulison Corporation | Bose Amplifier Spares & Repairs

The problem with buying used is they are coded to the car and won't work correctly unless you can find a dealer willing to unlock it and even then you will be paying the dealer to do that so you are better off getting your old amp repaired IMHO. Otherwise be prepared to listen only from the left front speaker because that's the only one that will work without coding it.
