Is it possible that the non-working key is still programmed but malfunctioning? Is there anyway I can fix this through VCDS? Is the dealer able to see that specific fob is assigned to that vehicle? Can they remove the third assigned key since it's long gone?
I went through the same thing on my S8. I was informed that hey all say they have 3 key programmed but there's really only 2. The dealer reprogrammed mine but charged me even though I'm still under warranty. Not sure if you can do it via VCDS.

1. Change key battery and see if it comes alive. And/or look for the little red LED at end of key when you click a button. If it doesn't light up, assume battery is weak or gone.

2. Regardless of #1, pull out the cut key portion from fob on the non-working one and see if it matches the other working one. And/or, stick it in the (somewhat concealed) trunk lock and see if it turns it. If the two don't match up, you were duped. Buyers want the two keys of course, but I suppose some unethical types along the way in car distribution may substitute some other key. Dime a dozen on eBay, but electronically nothing but paperweights.

See other reply for why "3" keys. No, essentially only dealer can program keys. Has to be logged on VW/Audi's central computer database. One of relatively few things that VCDS can't do. You can order a key at the dealer parts counter with I.D. and proof of ownership. Two parts--the cut key portion and the remote. Cut key is specific to VIN, while remote is generic part before programming. Service has to program them in, typically for a flat charge regardless of #. All keys to be programmed (including old working one(s) have to be present when it is done. Once programmed, they cannot be used on another vehicle. Hence why the EBay ones are useless paperweights, beyond the housing cosmetics that is.

3rd key is the plastikey as configured by the factory. Not of much use on a D4 other than to open trunk. My CPO S8 correctly came w/ all three, which then matches the display.

My CPO came with 3 metal keys, one of which is cut different and will not open the trunk or glove box(valet key), 2 key fobs, and one plastic key.

You can actually start the car if you place it against the dash right behind the steering wheel.

I should have mentioned more of that information initially. The original battery did light up the red light. I did replace the battery anyways. I tried to start the car by holding it up to the dash icon. Yes, the key cut opens the doors and trunk.

You can't reprogram a prior key to your own vehicle.
What about those who offer to flash used keys for about $60 to make them ready to be reprogrammed by the dealer? I found them on eBay. They need to have the key shipped to them.

I also hear the term "unlocked" which is not clear to me what it means. Any insights?
