Did you also have a problem with battery running down? Mine did that after I removed a fuse thing, (not really a fuse). It is A-1 located in box by firewall on driver's side. I removed it because the "everything close" circuit was drawing like 30 amps and killing my battery.
Check to see if someone took out that fuse. It's sort of a thermal relay, not a fuse.

typical problem area but the other way
There are lots of posts on here, most relating to battery drainage connected with the "all close" feature. As for windows closing, mine and several others mysteriously closed by themselves.
The "all close" is controled by a circuit in the vacuum pump located next to your battery. It's burried in foam so the pump noise doesn't carry into the car. For those of us who had battery drain, the solution was to disable the function by cutting a yellow wire.
Because of the problems I had drawing current. I removed that fuse and it produced the same results as yours. So, somewhere the 12 volts that is supposed to travel through that fuse is not getting to all the window motors it should.
