i was told the same thing at my dealer on my 15 A3, 17 S3, and my 18 RS3! Wrong!! Doesn’t change a thing. Replaced in my 15, and 17 and at the dealer when I picked them up and put in the radio it rattled the same. It’s the plastic covers on the back panel. Need to be metal. Or need foam around them.

So, finally got my S3 back from the dealer (they had to order the sub in) and what do you know?? No more rattles! However, it may all be in my head, but it seems the bass doesn't hit quite as hard as it did before. Not that I would think they would do this purposely, but is there any chance the dealer could have installed a non B&O sub instead of the correct one? Tried looking in the trunk at it, but could not make out any B&O markings.

Check the subwoofer level in the sound settings?

Yup, first thing I did. Settings were exactly the same as when I had left the vehicle there. Bass and sub turned about 3 notches down from max
