Okay, so the bottom line is, with the amp connected, there is no interference..
...and the service tech trying to blame the amp is incorrect.
You will need to start the dispute with the Service Manager, and if you get nowhere with him/her, next up is the General Manager.

I have nothing to do with the service dept, but I just spoke to my Service/Parts Director about this
Evidently, the tech working on your car (an Audi A-Tech with over 8 years of experience who I'd trust to work on my own car...and thats a big compliment) was beating his head against the wall on your car for a few days, until he finally disconnected your amplifier and the TPMS system started working again. You could always try that and validate his diagnosis. But in the end, someone has to cover the technician's time for diagnosing the vehicle, and Audi will not pay for problems that arise from aftermarket parts being installed. The company isn't going to eat it either, which leaves you to pay for it.
You can try contacting Audi Of America, but with what I've heard so far I'd say your chances are doubtful. But give it a shot anyway... maybe you'll get lucky.

Our cars a very complex with all of the systems working on concert. I have experienced similar things happen on computer networks.

I would never let your "tech" diagnose my car for a few days....
thats totally bogus and you know it.
I agree that AOA wont give a crap, thats cause they are teh suck.
I would call my CC company, file a dispute for the WHOLE amount and take it from there.

Seriously, just dispute it.
When I had a bent valve on my first Audi, a dealer (not worth mentioning, not RS) told me it was the "comupter for the car, you fried it" being that my car was chipped, they wanted $4k from me.
I called AOA, which in response said we are looking into it, leave your car there till we resolve the matter...31 days later, they say: we cant help you and I get charged with >$500 in storage fees and yes, I disputed the whole amount, took my car to Anchor Audi on a flat bed, where they found the problem as a damaged head and took care of the claim with AOA and all was good.

That is totally BOGUS...
A reputable mechanic who is spending time trying to diagnose a problem should always inform the customer upfront if they should continue trouble shooting a problem after billing a customer an hour or so... there is no way a mechanic should go ahead and spend days looking at an issue billing the customer for a 15 minute solution, unless it is covered under warranty..
