I'm really not familiar with the standard Audi system, but I think that you have the same subwoofer opening in the rear deck. You probably will have to install an amp for the sub too.

Sounds about right including install, if you know where to look for the amp and sub. Ebay has some great deals on amps. I've bought a couple from there and never had an issue. You run the risk of not having a warranty, but the price is so much better you could almost buy two amps from ebay for about the same price as you could buy one from crutchfield or somewhere similar.
You'll want a Class D or Class BD mono amp somewhere in the 300-400w RMS range. If you get a Kicker or Rockford amp, you'll actually end up producing well above the rated power. My T10001bd is rated for 1000w and produces in excess of 1400w, and my kicker 350w rated amp in my boat produces in excess of 425w. Your install shop should be able to handle the hookup from there, but one thing I might caution you is that if they use passive line out adapters, it is going to reduce the signal to the speaker wires they tap, giving you lower output from those speakers which could throw off the balance of your system.

Where would they put the amp though? Attach to behind the back seat?

They could likely mount the amp to the underside of the rear deck, and if not there then certainly the rear seatback would work. After install, your low end would definitely be more filled out and louder.
