That joint you speak of of is made of Teflon, not Nylon. Rob at UUC said that teflon does not squeak. I don't know if that's true but I think he is right. It has got to be something else.
He sounded very concerned about it since I told him there were about 5 or so people on this board experiencing the same noise after the installation.
He is going to look into it and get back to me.

He actually made a post about it today. here it is.
The problem: The original S4 lower shifter section is a plastic assembly that fits into the plastic pivot assembly. As you may have noticed when disassembling the parts, the lever and lower pivot are greased. These two parts do not move relative to each other, but the grease inhibits squeaking from contact.
The metal of the UUC shortshifter has a different amount expansion compared to plastic which is why the new assembly may squeak when it gets hot.
The solution: By lubricating the shaft of the lever within the original plastic pivot with a heavier lithium grease, the squeaking will be eliminated. I took my whole boot off and drove around with it. Mine has nothing
to do with boot. I can actually grab the shifter and pull it up about an 1/8 of an inch. That's where I hear the squeak. I also only hear it in 1st and 2nd gear after the car gets above 60 degrees;
