On Stage 3, how much difference is there between X chip on 100 and XR on 100?

XR is designed to run on 100.....pretty big difference.

Default Are the fuel maps actually different or is the timing just increased on XR?
Just curious if you can 'make' XR by increasing the timing on X. I'm sure this has been answered before I'm just too lazy to search :P

Default XR is not happy with 100...
its designed more for like 105
X on 100 is pretty good, but not as good as XR on 100.

Default I was told that the fueling is more aggressive with XR
along with timing, of course.

Default that because the 100 you are getting is CARB / CA legal...
try getting some "off-road use only" 100.....

huge difference than the 100 you buy at the pump or in jugs in CA.

By aggressive fueling I assume you mean it runs a little leaner throughout?
