Default Immobilizer safe mode problems

My Audi a3 2006 1.9 TDI suddently wouldnt start. Found out the immobilizer made the engine stop after 2 seconds for some reason. Delivered it to my local vw/audi dealer who spent 1000 £ just to troubleshoot without finding anything. They called me, and wanted permission to use another 1000 £ troubleshooting, but i said no. Really thought they would find the problem after several hours. So what i did was deliver it to a local shop, and made them bypass the immobilier for 400£.
The car started, and there was no problems with the engine, but now it says "safe mode" in the instrument cluster, and none of the windows are functioning. The driver side window works for some seconds when i start the car. Doesnt bother me that it says safe mode, but i need a functioning driver side window. Has anyone got some tips? I have googeled around for hours. Would really appreciate all conributions!

Forgot to mention it all started after i replaced my battery with a new one.
