Some BTDT on pulling off the intake manifold
is it required/recommended to remove the airbox to get at the bolts holding on the intake manifold? Also do the header bolts need to come off too? Not sure how the Audi 5 cyl's are put together (on my 84 4KQ).

Never done it with the head on the car..
But, as long as you have a decent extension and maybe a swivel extender you should be fine. When I removed my intake manifold bolts they were barely tight and very easy to get off.
No need to remove the exhaust manifold to remove the intake manifold.

hmmm. and if I take the head off...
I've been thinking of pulling the head anyways to fix a weepy head gasket (engine needs a timing belt change too) and I want to get at the injectors so if I undo the exhaust I can pull the head with the manifold on...

On my 4kq, the downpipe bolts are difficult to get at, but its possible. Just make sure to get new headbolts if you remove the head.
Also, I have a spare headgasket if your interested. I bought a top and bottom end gasket kit for my MC motor, but will not be using the OEM headgasket. Im pretty sure the MC headgasket will work on the JT/KX motor.

I think pulling the exhaust header and down pipe won't be that hard as I had to replace a cracked manifold about 4-5 years ago. I will take a look at it this weekend (gonna start with the PB Blaster today...)
