Fault in engine management system

Fault in engine management system
I ran the battery down on my 2001 TT coupe and had to jump start the car. When it came on the Fault in Engine Management System light was on and the car was running rough. I had the codes reset at the dealer but they are saying I have issues with the timing, the turbo and the catalytic converter. While this seems fairly obvious considering how the car is running, I am having a hard time believing that running the battery down will kill the car. Has anyone had a similar experience and if so what was the resolution? Thanks
